I think you may have to convert your rrd files using rrdtool dump, copy across then use rrdtool restore.

Is that every RRD file for every server as some servers have upto 35 rrd files each?

That would indeed be every RRD file.
I knocked together a simple shell script when I did a similar unload/reload (Linux/intel 32 bit to Linux/Intel 64 bit)to walk the directories for any given node, unload, scp, then ssh the reload.

Could I get a copy of that script if possible to see what you've done? I am migrating my hobbit installs across to new 64-bit boxes at the moment and noted I couldn't just copy the rrd's so it would be useful to see what I need to do to convert them.
It hasn't been a problem on some of the smaller boxes as the rrd data there is only a backup but the main boxes need their trend data retaining.
