Yes.
For me, an upgrade from 4.3.5 has acknowledge.sh returning "No acks requested" whenever trying to acknowledge anything.
acknowledge.sh is a front-end to the acknowledge.cgi CGI program. You need to invoke it via the web GUI.
If you want to ack something from the command line, then sending a "xymondack" message - with the correct parameters - directly to xymond is probably the easiest way. But you'll need the ack "cookie" (the one you get in your email alert).
